obfuscating multiple jars

Hi, Can anyone suggest a nice way of obfuscating multiple jars? Basically i've 2 xml build scripts, one for the front end and ther other for the appServer and i can obfuscate one but then any dependancies between libraries are misinterpretted. Is there a way i can do both simultaneously without having to reorganise the jar…

obfuscate them before you package them in jar file?
