Have there ever been any TD's elected to the Daíl that have refused to take up their seats?

Not that I am aware of.

We had some who were unable to take their seats because of being in prison.

    36 of them in 1922
    44 of them in 1923.
    5 of them in 1927
    4 of them in 1957
    2 of them in 1981

I'm including people like John Joe McGirl and Ruairí Ó Brádaigh (1957) and Kieran Doherty and Paddy Agnew (1981) - as prisoners they couldn't have taken their seats anyway but they were elected on an abstentionist ticket. In the early years there are some prisoners and some plain abstentionists (mostly the latter) but I'm not going to divvy up the total as it would take too long. And I'm not touching by-elections.

As far as I know that's the lot.

Sinn Fein used to abstain until the late 80's as far as I know.
