If the skirting has a lot of intricate detail I'd use a coping saw to cut the profile of the skirting out the sides of the bookcase.

If the lowest shelf is below the skirting you'll have to cut the shelf along the width of the bookcase. You could cut it with a hand saw or a power saw before you assemble.
I wouldn't use the coping saw for long straight cuts unless you've got a very very steady hand.

A jig saw could do the whole lot if the skirting is fairly straight forward.

Coping saw or else an electric jigsaw with a fine tooth wood blade (so you dont cut/chip the laminate of the bookcase).

The bookcase already has an etching to allow for the skirting:> http://www.ikea.com/ie/en/catalog/products/93690707/
