This sounds very similar to a problem I had a few months back. After an install to SSD I would get "BOOTMGR missing" when I had my second harddrive connected. What fixed it for me was going into the BIOS and switching the SATA mode from ACHI to IDE (or maybe it was the other way around) anyway it started booting again after that.
