From a Torrent site, while you are using Windows, how do you make sure some windows/Apple Fanboy doesn't infect your machine?

    If ya get me.

Usually you'll find a MD5 hash on the download page, allowing you to verify that the ISO has not been tampered with.

    NirSoft's HashMyFiles is your friend.

+1 for the MD5 checksum, and always check it before you use the iso. Once you start using Linux, use gtkHash to run the checksum of any iso file that you download.

Maybe just don't download from some random torrent site, instead go to the linux distro's site and use the links they provide.

    +1 to this.

Me thinks the OP was possibly looking to download something else :D

In which case the answer would be to read the comments. Or better still, avoid altogether.

OK, and what if you clicked on the wrong torrent link and downloaded the wrong thing.

How do you stop it messing up a windows install?

Just use the Heanet FTP or else invoke the torrent download via the distros official site. Use a checksum generator to match the checksums of the download to be extra paranoid (generally MD5/SHA1 values will be provided on the isos download page)
