Clean up web server

    Hi Guys, I'm looking to clean up the Wordpress installs I have setup. I have 3 domains pointed to my minimus server and I'm planning on nuking the current setup. I'd setup the Wordpress httpdocs folder in the root directory. Is there anything that I should avoid doing while deleting the folders.

    FYI I had used the application installation tool to initially setup WP on the server
