In general who puts in the window sills? Is this something that I should look for the builder to have included in the build contract or should I hope that they are included in the quote with the windows company?

Are you by any chance confusing window boards (ie. inside the house) with window sills (ie. outside the house).
Window sills must be in place and set before the windows go in. Window boards go in after the windows and are either supplied by the window company or builder. You should check with the window company to see what is included in their quote. They may offer different styles or timbers ie. teak, mahogany.

It would be unusual for a builder not to be responsible for both the window sills and the window boards
