My orchids have sprouted and flowered constantly over the past few months.
The branches have grown in a awkward direction making the pot unstable and doesn't really fit on the windowsill properly anymore.

Can I prune back the branches without stopping it from flowering for the rest of the summer?

Yes, usually the flowering branch dies back to some extent anyway. If it is a good stem (ie, not tipping the pot over) and is showing signs of forming new buds then leave it, but it will send up a new branch when it is time to flower again. Give it a small bit of a feed.
