    Lo..
whats the proper recommended method to
implement group policy on win9x machines
    from nt logons?

or is it manually best done via system policy editor on
    the 9x box?

or can the logon script restrict the 9x box?

AFAIK. If the 9x box is logging onto an NT domain then you can set domain wide policies. If its a workgroup then you should set the policies locally (i.e. on the 9x box itself.)
